What does waterproofing through the material actually mean?

A surface treatment sits on the outside of the leather and wears off at the flex points first, which is why sprayed boots need re-treating. A through-treatment works the water repellency into the hide itself during finishing, so scuffing the surface does not open a path for water. It also means the leather keeps a normal hand and appearance rather than the plasticky sheen a heavy topical coating tends to leave behind.

Are the loafers and sneakers waterproof, or only the boots?

Check the individual style rather than assuming. City Dry is a property of the leather and suede themselves, so it travels with the material into whatever is cut from it — a loafer can be treated and a boot can be untreated. Look for City Dry named on the style you are considering; where it is not named, treat the shoe as ordinary leather, keep it out of standing water and let it dry at room temperature if it does get wet.
